Two windows should appear that contain the programs. To use simply enter the s and t strings along with the penalty function values. Press the "Align" button and a Matrix "a" will be built. The best alignment will be shown in the two bottom-most textboxes.
The Basic Global Aligner will attempt to align any strings. The Blosum62 Global Aligner is designed to work with amino acids only.
